QUESTION:
In match play, seiko absent-mindlessly marks and then lifts his ball from the apron of a putting green. He cleans the ball before replacing it. What is the ruling?

No penalty as he is doing what is know as Winter Rules. As seen in 2010 Barclay Sentosa, many players just mark and lift their balls from fairway to apron. I myself witness such act !

It seem to me that only the guy plays 'Winter Rules or preferred lie' in this part of the world whereas Na Yeon Choi and gangs play with full compliance to the rules of golf...

But what if Karrie claims that her intention is to mark and clean the ball for identification purpose only and there happen to be another ball next to hers?

Well, the question did state that Karrie "absent-mindedly marks the lifts the ball". If she wanted to identfy her ball, she MUST inform her opponent before doing so.

Karrie incurs a penalty of one stroke for lifting her ball in play and cleaning it. Rule 21 permits a ball to be cleaned when lifted, except when it has been lifted in accordance with Rule 5-3, 12-2 or 22.
